1960 yılında Erzincan’da doğdu. Müzikle olan ilgisi ilkokul sıralarında bağlamayla tanışmasıyla başladı. Sanatçı olma tutkusuyla İstanbul’a geldi. İlkin Arif Sağ’dan ders aldı sonra Türk Folklor Kurumu’nda çalışmaya başladı.Türk Müziği Devlet Konservatuarı’nda öğrenim gördü. 1981 yılında TRT sınavını kazanarak 1983 yılında kadrolu sanatçı olarak çalıştı. Bir çok sanatçıya bağlamasıyla eşlik etti. Sanatçıların albümlerinin müzik yönetmenliğini yaptı. Bu arada kendisi albümler çıkardı. 5. albümünü hazırlayan Zafer Gündoğdu “Türkülü Yürekler-4” ü Emre Saltık ve Metin Karataş’la birlikte hazırladı.  Avustralya, Singapur, Rusya ve Avrupa ile dünyanın birçok ülkesinde halk müziğimizi tanıtıcı konser ve söyleşilere katıldı. 2000 yılında Almanya’nın Köln kentinde Köln Senfoni Orkestrası’yla birlikte yönettiği 1246 bağlamanın ve koronun birlikte söylediği konserle Ginnes Rekorlar Kitabına girdik. Bu gösterinin tekrarını 2002 ‘de İstanbul’da yaptı. Türkiye Büyük Millet Meclisi de dahil bir çok kurum ve kuruluştan kültürümüze katkılarından dolayı ödül aldı. Eşi de sanatçı olan ve Mimar Sinan Üniversitesi Piyano Bölümü’nde öğrenimini sürdüren bir kızı olan Gündoğdu, TRT’de ayda bir yönettiği canlı konserlerle çalışmalarına devam ediyor
